JTAG connector

There are two JTAG connectors underneath the WARP board. It is not clear in the instruction which one should be used for setting up the system. SysACE, right? --- Thanks.

You want to use the JTAG connector labeled SysACE (J49), the one nearest the edge of the board. The second connector (J51) is used to re-program the CPLD that is part of the USB configuration circuit, which you shouldn't need to use (except in rare cases of USB configuration circuit problems).
